Today I got my CD's from amazon,(sold by Amazon) but I have also ordered some hobby supplies through a merchant. Do they have their own shipping thing going on?

Yes they do. Amazon merchants are just a storefront for some other independent seller. They can, and will, ship however they want. But they are typically quite reliable. If they get complaints, their status gets yanked pretty quick.
